The Northwest Clean Air Agency's seven member Board of Directors establish policies and oversee agency operations. The Board is comprised of a representative from each of the three counties, a representative from each of the three largest cities—Bellingham, Mount Vernon and Oak Harbor—and a Member-at-Large selected by the other six members.

The Board of Directors usually meets at 1:30 pm on the second Thursday of each month. Meetings are open to the public and are usually held at the NWCAA office.
